In what was only Bowyer's second game in charge as full time manager, Rovers were defeated on penalties by Carlisle United after the match finished 3-3 after extra-time.
Now as Rovers prepare to take on Scunthorpe United in this season's competition, the boss wants to secure a safe passage to round two.
"The first thing is we've got to try and get through to the next round," said Bowyer. "That is massively important.
"As a manager I've not been involved in the second round so it is something that we want to do.
"Last season we suffered at the hands of Carlisle. I can still recall that night, the manner of it, losing out on penalties. It was my second game as a full-time manager. The drive home wasn't pleasant.
"The game presents us with another opportunity, we are aware of the challenge that lies ahead against Scunthorpe and we are treating it with the upmost respect."
Bowyer will be hoping to get through to the second round for the prospect of being drawn against a Premier League side in order to gain more experience for his young side after enjoying last season's FA Cup ties with Manchester City,
"If we have a good run this year as well as providing us with the experience against higher opposition," added the Rovers boss. "It could produce some finances for us which would be helpful.
"I certainly enjoyed the two games against Manchester City last year. Because it then enables you to see who has the character, the capability, and the technical ability to go and perform at that level.
"Playing against the big boys last season certainly helps in their development."
